What size rotors are they and are you using the 140 mm to 160 mm adaptor? Sounds like you're using the adaptor for larger discs but are running the smaller discs.

dont get an adaptor though, just get a bigger disc. more braking power
Without a picture it's difficult to take a stab at the answer Adam, but Shimano make a huge range of adaptors to assist with mounting callipers on the many designs of posts. If all else fails send SJS Cycles an email describing the problem, preferably with photos, and they will promptly give their opinion. Of course, they also sell the adaptors.
My "everyday" bike is also an Equilibrium (rim brakes) that I built up with Campag' Centaur about six years ago and it's been almost completely faultless. It's a lovely, springy frame and I wouldn't swap it for a week in Majorca with Keira Knightly. Oh, alright, maybe ......
