I'd have thought its more likely to act as a sail and rip the carrier off the car.
I'd really not use a cover unless the bike was welll out of the wind - ie on the back of a mobile home or something and massively secure.
Take a look at SCICON products, you may not find a complete carrier that fits the bike whilst on the gran fondo rack, it might act as a sail anyway

...but you can find derailleur/chainset covers so at least the major mechanicals are covered from spray etc.
