Di2 Colnago C60 problems

Got a Colnago C60 with dura ace di2, I've noticed an annoying rattle sound in the top tube when I flipped the bike upside down, sounds like the little grommets sliding around you'd get on an externally routed brake cable? I've tried holding the rear brake on to add tension to the cable but it still rattles like crazy. I hope it's any easy fix but I doubt it knowing my luck, also getting loads of chain rub on the front derailier in the big ring and the middle of the cassette, it's noise free in the last 5 smallest gears but going back up the cassette all 6 gears rub lots, it's just doesn't appear to be trimming correctly? Small ring is absolutely perfect. It's a 52/36 semi compact 11-28.
